Mine is easily "Because".  I've always had a fascination with this song.  I think it was the first non-Blue-and-Red-compilation songs I heard when I was young, and I just adored the harmonies.  I love massive vocal harmonies, having become obsessed with Queen as a youngster, and hearing The Beatles do it so perfectly just floored me.  It was especially amazing once I'd heard it in context, when I heard Abbey Road in its entirety.  I just love it!  It's agonising how much emotion it gets out of me, even though if you think about it, it's just one chord sequence going round and round with different words, and only a little change in the middle.  The Beatles always manage to bring out the beauty in anything.   :-*

Whoops, silly me!  I mis-read the title of the thread and only put one favourite.  *Face plams*
Alright, top three, even though you already know the first one...

1.  Because
2.  Here Comes The Sun

That explains it... I could've sworn I'd posted in a new topic and then I saw my post on page 6.

Making people question their own sanity is not a very nice thing to do, sir.  :)

So does being chased by a madman with an axe. But that's not very nice either. :)

Octopus's Garden
Maxwell's Silver Hammer
I Want You (She's So Heavy)

I also like "Here Comes The Sun" and "You Never Give Me Your Money". But on the whole, "Abbey Road" has always been one of my least favorite Beatles albums.
